As for the extra DPS from having a faction Ballistic Control System, the ones you mention give a 2.5% bost each and I don't think the 100Mil each price tag to be worth it honestly. As it is I've sacrificed a Missile Launcher to fit a Salvager . I do see the CPU advantage but I already have 76 CPU free with this fit so that's not a problem. I could swap out all the faction stuff and put in T2 with out a problem if I wanted to.

I agree with you on the Drones and Archaeology sites as they stand now but after the patch today they may be better, here's hoping .
The OP was after a good ship/setup for exploration, the fit I posted was for a general Highsec, Caldari Space type sites. It can be easily customised to suit a particular style of Exploration, there is 76 CPU and 107 PG free to play around with.
Personally I like having the Magnetic Amp fitted, it helps with other players, the same reason I carry EM Missiles as well.

I'm not sure I follow your logic on this one, because I didn't know that a "Prot fit" was in fact a Proteus I therefore think that there is only one ship in Eve?

Oh yes there are cheaper ships to do exploration, there are cheaper ships to do PVE in, there are cheaper ships to do PVP in, there are cheaper ships to run around in null sec in, there are cheaper ships to do X in but with a T3 cruiser you can do it all with the one ship. May not as well but good enough.
BTW my Tengu isn't even a Billions worth.
